Preserve templates on Upgrade 1.1 RC4 - current

I'm trying to update a live site running 1.1 RC4 27-8-2004 to 1.3.3, following the upgrade guide.

And: Upgrade succeeded except for the layout/template!

I'm working with a local copy on xampp, 1:1 site copy (with some configfile changes) works great, no glitches. How do I keep it together?
